Microchip - PIC18Cxxx Configuration Bits part duex S4

Hi, having problems with the configuration bits,
even though they *are* included in the hex file the S4 sets them arbitrary. Burning an chip does not work (config=totally wrong).
Then i manually set the config fuses, still does not work. Reading back the program it seems like the first few bytes are incorrect(reset vector), the rest seems ok.
1: why is not the fuses set according to the hex file ?
2: why are the first few bytes incorrect ?
